Sure you can choose a coating that affects heat transfer less, but any coating is going to effect the efficiency. The best you can hope for is that the coating only makes a minimal difference, or maybe find something ($$$$) that aids heat transfer - I doubt you'll be able to find that at a sane price.

The real question should be whether its noticeable or even measurable on a dyno (butt or mechanical) and track/street, I would seriously doubt it.
I have plenty of friends with black intercoolers, including a couple of pulsar's that run in the low 12/ high 11 bracket (God knows they generate enough heat) and has ZERO adverse affects on performance.
